传统的是：she doesn't think it will rain tomorrow.
就和believe,imagine ,suppose等动词一样,否定在动词前
但现在的教科书里也有上述动词的直接否定的句式
可改为she thinks it won't rain tomorrow.
不过建议用第一种.
